Japanese Government (MEXT) Undergraduate Scholarship Programme in Japanese Studies
The 2013 - 2014 application window is now closed.
Applications for 2014 - 2015 will be available in January 2014.

British Association of Monbusho Scholars
May be able to answer questions from an insider's viewpoint - the website has an "Ask A Fellow" forum, and a guide to the main universities in Japan.
